How are you gauging whether or not the seats come on? I'm 99% sure that the little blue LEDs won't turn on at all using remote start, and I think the whole system reverts to your settings once you put the key in (i.e. the fan "resetting" speed). Come to think of it, I park in the garage at work every day, and it hasn't been hot enough in the mornings. Maybe I haven't noticed it because I haven't encountered the requisite conditions in the 2 short weeks I've owned the truck?

There is a fan with a small round filter under the seat. If you put your head down behind the seat you can hear the fan. If you put your hand on the filter you can feel a slight suction. The a/c seats are on if you hear/feel this

If you selected a fan setting your seats WILL NOT come on automatically. They ONLY come on if the climate control was on AUTO when you shut it off.

Hey can anyone tell me how to keep the truck running after I remove the key with the remote start without restarting it?

I would just close the door and lock it with the keypad. I do it all the time when I fuel or grab lunch to go.

Yea but the engine will not shut down automatically - it will continue to run untill fuel is out - I just want the engine to run as long as the remote start time is set to operate - just enough time to cool the egt's and allow the turbo to spool down then shut off after the preset time limit.

You could shut it down then remote start it. Then it will time out.

Well just wanted to add to the thread here. The temperature is 19F / -7C this morning and when I remote started the truck with the climate control in the auto position the seats were nice and warm when I got in the truck.

I can't speak to the Ford remote start, but my past experience with remote start systems would allow me to pull the key out without having to restart by pressing the remote start button with the truck in Park (and running of course). The lights would then flash indicating I could remove the key.
