Some sort of stutter

The problem started a couple days after the swap. Never had a problem otherwise. I noticed it 'seems' to be gone now with the manual tune installed, so I am hoping that is the case. The stalling has stopped as well. Now though, I am getting a no start condition. The truck will sometimes start in the manual tune, and sometimes it will just crank. If I flip to the auto tune, it will start and then I can go back into the manual tune. Confusing I know.
