Rough Shifting, Engine Stalls and Engine Light is on

I have a 2003 Navigator that has been great - no issues until now. The truck now is having rough shifting and from time to time stalls out. Now the engine light is on. The owners manual says there is a issue with the gas or water in the tank, but the vehicle runs just fine when I manually shift from 1st to 2nd to drive with the overdrive off. The problem is like driving a manual shift car and shifting to a higher gear before your supposed too. The Navigator has a herky jerky thing going on when the RPM's are at 1.5 to 2.0.

Any idea what is going on?

The first thing to do is have the vehicle scanned to see what code number turned the light on.
