'99 expedition EB post ATF and filter change problems

I just recently had a problem where my transmission filter had clogged and was causing the the transmission not to catch into gear. I drained all the fluid, dropped the pan and replaced the filter and fluid. when i went to drain from the torque converter it was empty.. i figured it was cause of the clogged filter. I put the new filter on and replaced the pan, got the fluid levels back where they should be. Now it will catch into gear no problem, and accelerate, no problem. but as i'm going along it suddenly catches and brings me almost to a complete stop before releasing again.. it's like a hard engine brake. it seems like it's happening as its trying to shift into the next gear. its been suggested it may be a solenoid gone out, maybe the PCM? anyone familiar with these syptoms and have a suggestion?? also where are the PCM and solenoids located? if i can find them i can check them myself, but this is new territory for me as far as transmission work goes.
