I don't know for sure on the Super Duty, but I had a 99 F150 with the triton 5.4 that got trashed. I was looking to replace the engine and everybody said that i could go up to 03 without problems. Anything beyound that mean troubles with harnesses, sensors and ECM not matching up. At the end I just sold the truck the way it was because anyway I was going to need a 4X4 and then buy the 06 Superduty diesel.
I bet Changing from 3V to 2V also is going to have an impact even in same year models, unless you have someone that really know his stuff and could reprogram the ECM.
Don't take this as a 100% true just make your homework.....

Swapped an 04 2v into my 99 with no big issues. Had to use the old timing cover, pulleys, and swap whatever sensors are held in the cover for the newer ones, and used the 04 harness. The little blade connectors are slightly different shape between those years and my old harness wouldn't plug into the newer sensors. Need to change one of the heater hoses too, as the routing is different on the PI engines, but it seems they changed the size of the outlets on the heater core so the 04 hose was too big at that end. Ended up just slicing that end off and stepping it down to the right size.
I stripped off everything infront of the motor giving me an almost straight line in with the engine, took a little extra time but it makes it so much easier to work, it was almost enjoyable.
