Again, the bore is the same, only the stroke is different.
Go with the 390. The 360, while bulletproof, has a limited power potential. Mine had 3 dead cylinders and most of the timing gear's teeth were in the oil pan but it still ran and got me from place to place. The 390 was designated a HiPo engine and modified with better cylinder heads, solid lifters and even 6V induction before the limited run 406 and the vaunted 427. You can still make some pretty good numbers with basic bolt-ons (headers/alum intake/bigger carb/better heads). Oh and a good cam swap.
What are the #'s on your heads and what did the engine come from? D2TE AA heads are 68-72 cc's and depending on what kind of pistons you have/head gasket thickness compression is anywhere from 9.0:1 to 10.5:1. The most common is 9.5:1, though.
