WHEN THIS HAPPENS I GET INTO THE TRUCK THROUGH THE REAR SLIDING GLASS WINDOW. I HAVE HAD TO SEND MY SON INSIDE TO UNLOCK THE TRUCK. WHEN I SAY THE FOB WILL NOT WORK A LONG WITH KEY IT IS LIKE SOMEONE HAS CHANGED THE LOCKS. ONCE INSIDE AFTER THE DOME LIGHT COMES ON EVERYTHING WORKS AGAIN.

Could you clarify this... Initially sounded like two separate problems. Either the key works or it doesn't, kind of a hardware thing. Is this the factory FOB with factory remote door locks? Is there any after market electronics in the truck? Sounds like something is allowing the GEM to go to sleep with the rest of the electronics in the truck.
If in fact the key does NOT open the doors, have you tried it on the tailgate? If it also doesn't work there, I would suspect the ignition has been replaced. Does the key have notches from front to back, or does the key look like it only has notches toward the front? There is like 8-10 positions on the key and the ignition uses like 4 and the locks use the other 4. (pulling all this from memory, so might be off by a few positions. So I believe you have a couple things going on here. Good news is you can get your keys re-cut (or replaced) to reflect the ignition and door locks.

Is the truck new to you or have you owned it for awhile, if so how long,? Trying to rule out the new ignition and lock change. There isn't a whole lot of magic with the manual key opening of the door. Is it cold where you are and did all this start when it got cold? Are your batteries in good shape? When you push the unlock button on the FOB do you here the door lock mechanism trying to move or operate? Can you see the locking tab on the top of the door sill moving when attempting to unlock with the FOB. Have you searched the Superduty forums for posts like yours?
