my 96 did the same to me, turned out the p/o stopped using the alarm and discarded the pad, after under the dash, i pulled a fuse out that went to the alarm box and its been good since. Its not much but its a start, i had the exact same happen, good luck
I have the keyless entry system on my truck also and had this happen to me. I didn't get the remote with the system and can't seem to get it into programing mode anyways but that's a totally different story. I locked the doors one night using the power lock button but at the last second pulled the driver lock **** up. Well when I went out later to start the truck (because I left the keys in the ignition) it went all haywire. Blinking lights, horn, dash and no start with the key. I didn't have the keyless entry pad to dis-arm it so I was sitting there in a parking lot looking like a fool for about 3 minutes until someone told me to try unlocking the door with a key. There is a switch on the inside of the door key tumbler that lets the P.A.T.S. system know that you didn't break the window to get in and steal the truck. At least I think that's how it works. It might save you disconnecting the battery in the future though. I hope this helps.
I don't remember all the details but to get it to go into programming mode, your suposed to cycle the key back and forth between run and off 5 times I believe. If it's working, it will go into diagnostic mode by locking and unlocking the doors once to let you know it's in programming mode. I did some research on it once but since mine wasn't cooperating, I didn't keep at it. I'm sure a simple search will turn it up. I think you can program multiple key pads for one vehicle also. I think Ford uses two main types that work on most of their vehicles also. I know that you most likely have to have power locks and there is a receiver that is labeled under the dash. That's how I knew that mine had it but my receiver might be bad. I hope this helps.

Re-programming your key
fob(s)
1. Insert key into ignition.
2. Rotate key to ON five times. DO
NOT START THE ENGINE. Keep
key in ON position the fifth time.
Locks will lock/unlock by
themselves.
3. Push UNLOCK on first key fob.
Doors will lock/unlock to indicate
key fob has been programmed.
4. Repeat Step 3 for each key fob
to be re-programmed.
5. Turn ignition key to OFF. Verify
each transmitter has been
programmed by activating any
button.
From 2006 manual:
Note: Ensure the brake pedal is not
depressed during this sequence.
• Unlock all doors using the power
door lock/unlock control. Insert a
key and turn the ignition from
the 1 (OFF/LOCK) to the 3 (ON)
position and cycle between 1
(OFF/LOCK) and 3 (ON) eight
times in rapid succession (within
10 seconds) with the eighth turn
ending in the 3 (ON) position. The locks will cycle to confirm that the
programming mode has been entered.
• Within 20 seconds, program a remote transmitter by pressing any
button on a transmitter. The locks will cycle once to confirm that the
remote transmitter has been programmed. (If more than 20 seconds
pass before pressing a remote transmitter button, the programming
mode will exit and the procedure will have to be repeated.)
• Repeat the previous step to program additional remote transmitters.
The locks will cycle once to confirm that each remote transmitter has
been programmed.
• When you have completed programming the remote transmitters, turn
the ignition to the 1 (OFF/LOCK) position or wait 20 seconds. Again
the doors will lock/unlock to confirm programming has been
completed.
I'd bet the one for the 1997 will work, give it a try. I don't thing it will foul anything up if it requires the process for the newer models but I doubt it will require the 8x key on/off procedure, I think that came along in the 2002 and newer models.
Have had this happen a couple times on my new ford. The lights all start blinking and the ignition wont work, truck wont crank or anything.
If i disconnect the battery and reconnect it, starts just find no issues.
Its something to do with the PATS system, but I really have no idea where to start.
I had the same thing happen on a 2009 Explorer and a 2009 Navigator. What I did was put key in pocket (just in case), get out of the vehicle and lock the doors with the switch on the driver door, then used the original factory security code on the keyless entry pad. Door unlocked, vehicle started and everyone was happy.
