how much difference will it make to have the heads done for cj sized valves. what for pistons would be good for this motor
also wondering how hard it would be to take out the factory bench seat and replace with a set of bucket seats with a center concel

Before you put in the CJ sized valves, you have to decide how much motor you are going to build. I suggest you see the FE forum, and read the FAQ's at the top.
You might want to read this book:

The bigger valves add power capability in a performance engine.
There are detailed engine builds discussed on the FE forum, as well as all the general stuff.
Your next step, imo, is budget and goal based on budget. Then research, then determine method--diy, find a shop, buy a complete engine.
