I washed down the engine and used degreaser and now when i run the truck it will seem like it is only running on a few cylinders the only way i have found to get it running on all is to turn the engine off and start it up again but within a half an hour or 45 minutes it will loose power and be down cylinders again it has had a diagnostic test done and ford could find no issues
It sounds like water got someplace where it dosen't belong. Try unplugging and inspecting all the electrical connectors that you can find. If there is water in there some electrical contact cleaner will help to dry them out.
Ok at least the water wasn't "driven" to far into any of the connectors. Some have used pressure washers with no problems and others have had issues with them.
I would, like I said before, unplug the connectors and start checking for signs of moisture. Others will chime in shortly with a few other ideas and places to check also.

Does it run real rough when it acts up? Does the check engine light come on? How long has it been since you washed it?
Unplugging the connectors and blowing them out is a good place to start. Pay close attention to the 2 flat 9 pin connectors on the inboard side of the valve covers.
I did go through the connectors to dry them out, it does run real rough when it acts up the best way to discribe it is a gas motor that you pulled off some spark plug wires. The service engine light came on and it was a turbo boost issue most likley from not having enough exhaust pressure to the turbo. By the time I got to the dealer it was running normal and they reset the engine light. Drove hm and 25 min down the rd did it again but I did not have time to go back. This has been going on for months since the wash and I know it's dried out by now. Once it happens, you pull over shut down, restart and it go's away? Any chance with a fuel issue? I changed the filter, but I was wondering if the fuel pick-up in the tank could cause this. It has been tuned with a Superchips programmer which I got with the truck.
I'll bet that you have a coincidental failure of the plugs coming loose inside the valve cover.
