Supposedly there is a speed sensor in the transmission that sends signals to the PCM, maybe the PCM isn't processing them properly?
You should have aE4OD transmission and no there is no speed sensor in the transmission.
What you are talking about miss wired was the MLPS on the side of the transmission and if the information from this sensor is not getting to the PCM then it will shift hard and there will be no OD gear. The transmission will shift off the manual position of the shift lever and not be computer controlled.
You need to pull the plug out of the PCM and check the resistance from pin to pin as you move the shift lever to see if the values are right.
I have a 1993 5.0 and it had a horrible miss and pinging for a long time after I changed the spark wires.
I was in a ford dealer explaining the problem to a mechanic and he told me that spark#7 and #8 were next to each other on the cap and that if they are touching at any point along the way to the plugs that they will electro field each other and a miss will occur.
I went home separated the two plug wires and made sure they weren't close, never had another miss and never had another ping. Go figure, I hope yours is this simple.
