Ok I have a 94 F250HD with a 351W/E4OD 2WD. It all started with a harmless mud puddle, I decided I did not need 4WD so I attemped to traverse the mud puddle, little did I know this was the lake of death. My truck spun its way down to where water was splasing over the drivers side hood, coming in my door, and in to my bed on that side. The water level was dead even with the transmission hump on the inside. Now that you know the situation I'll explain the problems. Only one truck will not shift out of 2nd gear to 3rd or 4th. 1st and 2nd and reverse, park etc work fine. These are the solutions that the tranny shop told me. They pulled the pan, noticed nothing out of the ordinary, tested all solinoids, they tested fine, changed the fluid/filter and said my PCM was bad. So I went to autozone and ordered a PCM put it in same thing, I then proceeded to clean all plugs to tranny, computer, engine etc. When I hooked up my scantool I get nothing but garbage, could the MLP sensor, or TPS sensor cause a failure like this. P.S. I didn't think the PCM was bad because everything else works fine. HELP!
Did you short out a bunch o fuses and junk in the relay box under the hood next to the air cleaner? Check all those. Make sure you change the engine oil and the front (and rear if submerged) diff fluids too.
My guess is that you drowned the MLPS and the transmission is in "limp home" mode, which is second gear only. Try taking the MLPS off, clean and dry it, check for the correct resistance values, and check the wiring harnes for shorts and opens.

Everything was pretty clean after spending $5 at the car wash. I also checked all the fuses in both the interior, and high current box on the exterior. When I submeged my truck it was still running even with all that water submerging most of the electronics. I think I'm going to use e4odnut's idea about the MLP sensor. Thanks though.

Water intrusion with TR Sensors can really screw with you.
Incidentally, the limp home mode which as was pointed out gives you only second gear and reverse, can be caused by a blown fuse in the cab mounted fuse panel too. I believe it is on the same circuit as the interior lamps. Also, if the bulkhead connector on the right side of the trans is somehow disconnected or has massive amounts of liquid in it, it will give you second and fourth and reverse only.
If none of the above works out, make sure you check the wiring harness that goes to the above mentioned bulkhead connector from the engine compartment. It runs down along the dipstick tube on the right side. Sometimes these come away from their clips and get melted on the exhaust...causing the limp home mode

Took off the TR sensor and cleaned it thoughly. Also checked the resistance in neutral and it was withen the standards. Put it back on and also cleaned 4 wiring harness grounds, still the same thing. Could the TR sensor be bad even if the resistance values are correct? P.S. Also checked continuity at all above grounds and at the TR sensor ground all checked out at .001. HELP!
