The dealer clearly disclosed how he acquired the truck and it wasn't wrecked. As long as the dealer did a quality job of replacing the stolen parts, then I would not have an issue buying the truck. It looks like a great deal to me!
Looking at the eBay link with additional pics, I can see a few inconsistencies:
1. From looking at the interior (cloth seats, carpet, power windows, etc) I can see that it is an XLT model. However, the front upper bumper cover is from an XL model. It should be painted to match the truck, not black.
2. The headlights are the Harley-Davidson version which did not come on XLT models. They are probably aftermarket.
3. The rear bumper is definitely not OEM. Again, it is probably aftermarket.
I would "flat out" ask the dealer what he did to the truck before placing it for sale. You already know there are a few things that have been done to the truck. See if he mentions them or neglects to mention them.
Look at the picture that is showing the right front wheel. Notice the front bumper, it doesent even come close to lining up like it should with the fender.
I would do some research first about the salvage title. Atleast in Illinois a vehicle with a salvage title can not be registered for on the road use. It would have to go through a process where after an state police inspection and reciepts documenting the repairs and source of parts a licensed in the state of illinois rebuilder could get a rebuilt title. All the confidential vins would be checked at that time, and you would pray they are all legit. If not, the vehicle gets confiscated and reverts to the confidential vins owner(usually an insurance company) After the check goes well, there is a specially issued sticker applied on the windshield directly above the steering column and a rebuilt tag permantly on the title.

If a vehicle is stolen and not located for 30 days (this depends on the insurer), the insurance company will usually issue a "total loss" payment. If the vehicle is then located it is issued a salvage vehicle title. A vehicle in this case may or may not have any damage, it could just have been "hidden" for 30 days or more. The owner is then the insurance carrier because they paid the owner for the vehicle. It is then sent to an auto auction where it is then sold to anyone with a "dealer's license" able to purchase vehicles at auction, or a salvage yard.
A number of insurers will only issue liability insurance on a vehicle with a salvaged title, meaning no comprehensive or collision; however, each insurer is different, and it varies by state as well.
I would run a Carfax report on it first, to find out why it really has a salvage title. There are way too may flood damaged vehicles out there.
I'd also ask about a warranty.

It is interesting that you mention the right side. I googled the VIN and if you pull up the google cache for the auction house that sold it has the vehicle listed as having right side damage...
