Hey Joe i've got some wires on my truck that i wonder the same thing about. Wish ppl who didnt know how to wire something up the right way would just quit all together.
The back of my truck looks the same as your engine bay and dash.
First of all, don't worry about the radio wires. Insulate them so they can't touch each other or any metal, and tie them together to work on another day. Its actually not too hard to figure out when it comes to that. The metal can in there is a vacuum actuator for the climate control system. Again, not important so don't worry about it. There are no shift lights on these trucks, another non issue. In fact there are often lights in the upper tier of the cluster display that are not used on these trucks. Both my 2wd trucks have 4wd indicator lights that are left blank. Check for power at the 4wd indicator light before assuming there is a problem with the wiring.
The wires that are wrapped in tape and tucked away are most likely not a problem so don't tamper with them, and don't attempt to open the loom up. Don't take anything apart needlessly. The wiring problems you have are almost all coming from under the hood, so focus your efforts there for now.
I'm going to try and take some pictures of my under hood wiring tomorrow to compare against yours. Mine seems to be among the closest to being stock that we have around here. That should help you figure out which wires should be there and which ones were added. Hopefully there are enough factory original wires to make sense of what has been done.
One word of caution Joe. Don't lay your all metal tools on top of the battery when your working. If you knock one of them up against both posts, it will be the Fourth of July.
That spot where you said it was a "shift light" is actually an "emissions" indicator on my dash....Just hold the bezel up to light to see what it says.
Who knows what ford was thinking, but my F150 says "emissions" there. Never checked what it said on the Diesel. I never new that F250s had shift lights in the mid 80s.

The green and white wires are added by me, so ignore them, the rest are OEM.
Note the routing of the thick read wires. One comes from the alternator, the other from the + side of the battery. Both relays act as junction connectors to distribute power to the truck's systems.

i more lost but thx Dave Ur going laugh i had i taught last night could my altartorwas bad it was a rebuild and only 60 amp i took it down to the zone and guess what it was bad so for 113 buck i got a 100 amp one i need help hooking it up i will post a video of my options
I jusy moved all my stuff to a new hard drive, big enough to put everything on one drive.
But I can't find that stupid charging circuit drawing I just downloaded a couple weeks ago.
Showed how the ignition, battery, alternator and voltage regulator connections need to run with no other crap on the drawing.
I am still looking, but I may not find it till tomorrow.
We have snow in the forcast so I should probably hit the rack in case I gotta go at 4 AM.
