Well, I brought my 04 Expy to dealer to find out about the humming sound.
It is coming from rear differential and also front right bearing. Total cost is $2100. Fix and keep the car or flip it? Decision, decision....
I had the front right wheel hub humming on my 2003. The part costs about $225 and the install is pretty easy. I'm guessing a shop would be able to do it for $500 or less. On the rear-end you might want to try changing the fluid and adding the modifier, costs less than $50 at your local drive thru quick lube. My rear-end clutches have been chattering for over 60,000 miles but I change the fluid and modifier every 30,000 and so far so good (110,000 miles so far on 2003 EB 5.4)
I actually did go to the lube place and replaced the fluid and added Motorcraft Friction Modifier. No luck. I have driven about 500 miles after the fluid change.....
Is this for all Ford rear differential only or does this extends to Lincoln Navigator as well?

Check with a local (trusted) repair garage. You might get that same repair for 1/2 the price. At $1,000-$1,100 the decision is a lot easier to make.
I did call couple of neighbor shops and instead, they want me to bring the car in for diagnostic before overhauling the rear.(They said they don't trust the Ford dealer and it might be something else).
I had an F250 a few years back, that had a hum/groaning sound coming from the rear of the truck. I took it too a dealer and a rear-end specialist who both told me the repairs would be over 1500.00.
I took the truck home and jacked it up to check things out for myself. The rear driveshaft carrier bearing and mount was totally blown causing the groaning noise.
It cost me around 50 bucks for parts and about an hour to put it in. I kept the truck another 8 years and never had an issue with the rear end. Bottom line is to always question the opinion of the so-called experts.
In my Expy, the wheel hub felt and sounded like a tire issue. I first tried a front end alignment and tire rotation, there was no change. Then I suspected a front wheel hub, the question was which one. The humming would disappear if the suspension unloaded (after a dip in the road) or if turning left. Would be constant if the wheel was turned slighlty to the left.
Changing the hub is about as difficult as changing a brake rotor. 4 large bolts and a wire to connect to the ABS system. It is a big heavy part but very easy to install. I did it myself just using the shop manual, if I can do it then is must not be too hard.
If you search this forum you'll see lots of rear end issues. Are you sure the rear end is humming and not just the hub? If so, how many miles do you have? There may be a chance that Ford would help defray some of the cost since there are known rear-end problems.
I agree with bumparker on the hub/bearing - pretty easy fix on my 4x4, not to sure about a 2wd model though.
Also, I am curious what did they say was wrong with the rear end?
