My dad has an 06 6.0L DRW w/service body. It's had the water in fuel message go up tons of times. It's not this specific tank of fuel because we've run probably a dozen tanks through it with the message still showing. The truck runs just fine, but is there anything I can do about this?
It has been fairly common for the HFCM unit to have corrosion (IIRC) and basically cause this light to come on when there is really no issue. There is a cover plate that can be changed I believe. If not the cover plate than maybe the entire HFCM. I'm sure someone who has experienced it will jump in on your post soon.

I might just missed it, but you didn't mention try draining the HFCM.
7.3 also didn't mention when or if the fuel filters have ever been changed. If not for a while I would drain the HFCM and change filters. Sounds like it is over due anyway. If that doesn't help then change the sensing module in the HFCM.
The truck has 20,3** miles as it sits and has been in for warranty work 3x for a cylinder not firing. Could the issues be related?
If you don't change the fuel filters regularly, they can lower your fuel pressure at the injectors, and at the 6.0 that's one of the main enemy of them.
So the answer yes, it could be related....
I love the manual page that shows the hex bolt in the HFCM. My truck has (had) the hex bolt in the HFCM but the diesel specific manual in the glovebox shows a lever activated drain plug. Did they change it?

Not sure if they changed it but I changed mine yest. to the updated drain plug. Question about this- I only tighten this finger tight or a little past, right? Sorry for the hijack.
