Your truck has the Ford Type 3.03 3 Speed Manual all Syncromesh Transmission.

This was the only 3 speed (non O/D) manual trans available in 1965/66 F100/250's.

The Warner T-85N O/D was available as an option...F100's only.

500 horses and stock are not compatabile. You need to build a beefed up automatic or a manual transmission to handle it. Using a stock toploader four speed is also iffy and very expensive.

You will need a trans similar to a TKO 600 to handle those loads.

I have the same 3.03 (HEG Y) transmission & 3.25 gear with a 390 engine. No hotrodding planned, but how is it for towing a 4000 lb trailer??

Why would anyone want to run a 3 speed manual tranny behind a 400-500hp engine? If it's not going to be hot-rodded, why use a 400-500hp engine? Go with the beefed up C6 or a toploader with a David Kee Toploaders shifter. David's also got the goods to strengthen the toploader.
