I have a 03 f150 fx4 blew #4 spark plug out has 15 psi compression, engine has 116k on it so I buy a used engine with 73k, here is the kicker, my vin has a w so it should be a romeo so I get a romeo engine, pull old out and put used in realize the timing covers are different as the used one have two extra pulleys on drivers side, then notice my broken engine says windsor on the valve cover, So i sawp the timing covers and all bolts up except on hole by water pump, and is on a flat part of engine, wondering if I fill thisin with some stong silicone if it would be ok? also the intake is a little taller. havn't junked the broken engine yet might pull head and fix for back up just in case the other dosn't work out. hopefully someone can help me the answers!!
refuse to get rid of my ford.

The hole that doesn't match is a common issue with the guys that put Explorer 4.6L's in their Tbirds. The common solution is to fill the hole with high-temp RTV and let it cure. No leaks or other issues with it done like that. Sounds like you got an aluminum block engine instead of an iron block F150 engine-there's a single hole next to the water pump that is misaligned on those when using an iron block timing cover. I've seen a few 4.6L Expeditions with aluminum blocks-might be what you have there.
