engine swap issues

engine swap issues
I have a 03 f150 fx4 blew #4 spark plug out has 15 psi compression, engine has 116k on it so I buy a used engine with 73k, here is the kicker, my vin has a w so it should be a romeo so I get a romeo engine, pull old out and put used in realize the timing covers are different as the used one have two extra pulleys on drivers side, then notice my broken engine says windsor on the valve cover, So i sawp the timing covers and all bolts up except on hole by water pump, and is on a flat part of engine, wondering if I fill thisin with some stong silicone if it would be ok? also the intake is a little taller. havn't junked the broken engine yet might pull head and fix for back up just in case the other dosn't work out. hopefully someone can help me the answers!!

Thank you sir that makes me feal better I was gonna fill it in just wanted to be sure, Have some international sealant that we use on school buses it is awsome stuff, just got the intake put back on today. Getting closer too completion.
