I been having two trouble codes come up on my 2005 6.0L Superduty.
The first code is U0407 and the other is P0611. I am having trouble for the first few minutes in the morning when the truck is cold. It is idling very rough and once I start to move and accelerate, the truck will vibrate harshly from running so rough. I have also noticed that sometimes I can push on the accelerator and the truck does not respond as if I was not even pushing on the pedal, and about three seconds later the truck will then respond to the accelerator.
Once the truck has come up to normal operating temperature everything works great. These troubles usually happen on first thing in the morning on startup and severity varies with the outside temperature.
I am thinking that I may have a glow plug not working or some sort of sensor problem. Any thoughts on this subject is welcome.

I had booked an appointment with the dealer to check the function of the FICM and it was confirmed that it had a problem. The FICM was replaced and reprogrammed and they also reprogrammed the PCM,and TCM.
All seems to be working fine now. Cost of service was $1,289.00 for those who are considering they have the same problem.
Just for information: When I removed my Bully Dog Program and returned it to stock it would not give me the P0611 code anymore, but it still had the same sympthoms, so if you have a similar issue maybe don't expect a DTC.

The reason for the U code is your chip. U codes are module to module error codes. This only happens when a module is disconnected, such as your bully dog programmer.
