HELP! Troubles after engine swap!

We swapped a longblock T444E from a 1995 school bus into a 1994 Ford F350 that had a blown motor. All the major parts and sensors from the F350 were changed onto the T444E. This included the fuel system (excluding the injectors). turbo, and anything else to make it compatable.

When the T444E was in the school bus it ran great but now we need to crank a long time to get the truck started, it runs smooth for a little while and the starts running rough and engine light goes on. When we try to turn it off it keeps running until we pull the diode in the fuse box under the hood. I put my edge tuner on it for the codes(it is not performance tuned); the injector control pressure high/low code is shown, and exhaust backpressure circuit malfunction codes are shown. When calling up a live gadge reading on the Edge it shows no line pressure.

IPR was my first thought too, that would explain the hard starts and rough running.

EBP codes wont make any difference as far as how it starts or runs.

I cant imagine what would keep if from shutting down.

If the IPR is stuck closed or partially closed ...It will stay running if you unplug it ,,,but if the key was off ,,I would think PCM & IDM shut off ...May be more than one problem ....
