The Tow Commander on my 05 F250 is factory installed and has performed very well except that occasionally it alarms for only 2 seconds and the dash display tells me to check trailer. I ran into a guy at a rest stop along Rt 81 last year that had a F-350 with tow command that had a similar problem. He seemed to think it was a grounding issue based on a couple of people he spoke with.
A lot of trailers are wired with a "short-cut" ground using the frame/hitch as the ground instead of properly wiring the ground thru the 7-pin pin connector. This will cause your issue. Check the ground on pin 2 of your trailer connector.
My dealer keeps telling me that the problem is with my trailer wiring and wants me to hook up the trailer and bring everything in. Strange how it does it with every trailer. Even ones with a 4 pin connection. Even stranger is how it does it with no trailer. It was really bad at one point and a complete trip (1500 miles) with 12k pounds in tow; it would alarm about every 30-40 seconds. After the trip it seemed better and when it went in to have the head gaskets replaced, they checked into it and said it was fixed. This lasted for about 3 months until I had to have the EGR/oil cooler replaced and then the issue started again. I can close the compartment below the controller and it will tell me the trailer is disconnected. Also my control is stuck on the higest setting and I can not adjust it back down so I figure I have an issue with the controller itself. I guess I will pul it out and check for dry solder connections and see if I can find any issues inside of the unit itself.

that the issue must be a poor electrical connection. I will clean and check mine again.
