I have a 99 f150 with a 8.8 non LS rear end and I was wondering if it would be possible to put in a LS rear end out of and older f150. I have a 94 with a 8.8 LS and same gear ratio that I'm no longer using. Would It be possible to swap the two? would I have to swap the whole center section or just the Internal components?
I think it would be easier to swap the entire axle. Is your 99 have rear discs? Your 94 should have the ABS plug in the top of the pumpkin, so you should be all set there.

most of the time, if you use the factory diff shims in your truck, you will get a good contact pattern and gear backlash. Get yourself a dial indicator. The backlash should be between .006" and .012" but you'll still be fine up to .018". Don't mix up the diff shims or bearing caps. The ring and pinion are a matched set so don't think you can use the ring gear that's already mounted on the posi in the other truck. All you want is the posi and R&R the ring gear. Put lots of tread locker on the crown bolts and torque them down good.
