SteelHorse is right about increased value, but I think it's value to the original owner. He/she gets the truck the way they want it and they enjoy it more. There may be increased value for a private party buyer - if they see the value in the liner.
At the two new car dealers in this town, when these trucks are booked out for resale, there is no add for liners, canopies, or tonneau covers. These things do help sell a truck, though, so SteelHorse is correct. Used cars is a funny business.

I had a '94 Dodge with an OEM bed liner in it when I bought it new. When I got rid of it for my STX this year, all the bed ribs were chafed down to bare, rusty metal. Yeah, I know, I'm talking Dodge but the liners do rub the paint off in some cases.
I had the Line-X spray on applied to the STX the same week I bought it. It looks great and will provide enough protection for me. I don't know if they all do it, but this shop took the bed bolts and tie down brackets out before applying the coating instead of spraying over them.
lol...I guarantee you if you drive the section of interstate I have to drive on it'll rub the paint off...It'll knock the fillings out of your teeth if you don;t keep your jaw tight.

Yep, a dealer won't give you money for "extras", but they'll sure as hell charge you for them. Best bet is to sell it privately.
I agree about the plastic bedliners protecting your bed more.
I had a Huge CAT front end loader with a bucket the size of my truck and it picked up a load of slag from the steel mill I work at. he droped it into my bed from above my roof and besides a few scratches on the tailgate since it curves in at the top the bed didn't dent at all.
