need help w/ wiring

Hey first post but I've been a lurker, I check the 67-72 section occasionally, anyway I was wiring up a FORD remote start system on my wifes 06 freestar today and ran into a small snag, I have a factory diagram printed out here and also found some off this site. the batt feed for the HVAC controls have 2 of the same color wires and says to use them both. my question is I have 3there , 2 are together but wich ones hook to wich, or does it matter because they are both 12v feed?

If they are both the same color, it doesn't matter.

I checked the voltage at both and it was the same all the time so I hooked them up, finished everything and tried it but no dice. I followed every instruction and it sounds like its trying to do something but isnt cranking over, any ideas?
