I have a 2002 F150 that is giving me fits. Here is what happenes. Originally the windshield leaked on the drivers side "A" post slightly which didn't bother me much until it got to the relays/fuses.? The leak is fixed but one problem that still persists is...if I turn on my High beams the radio goes dead. I mean dead. No clock or anything...and I hear a click? by the relays. As SOON as I turn off the High beams...presto! the radio works perfectly. I don't know if this is a seperate issue or not? My front map lights (individual dome lights) will not switch on independently or with the dimmer/dome dial by the headlight switch. Now the rear map/reading lights will not switch on independently either but they do come on with the dimmer/dome switch turned to on.
Other than these problems the truck is still going great with 106,000
Its hard to help with this without looking at it, you may have corrosion and bad connections in the computer from the water or it could just be bad now (or you could just have separate problems). My 97 expy had the windshiled leak and after getting that fixed I was able to solve my problem by removing it and spraying 2 cans of electircal contact cleaner through it and letting it dry out, never had another problem after that. Before the fix most of my gremlin were headlight, dash lights and idiot lights doing random things, I never had dome light issues and the only click I was getting was from the 4wd selector. Its a pain to get it al straightened out but well worth it.
Do your windows work if the high beams are on, assuming you have power windows? You probally got water in your GEM module which is on the firewall inside the cab on the drivers side I think. If it is fried you will need a new one to fix the "gremlin". There have been several threads on this issue in the past that always start with a windshield leak. Someone else will clarify this for you, I personally have not had to deal with it. Good Luck...
Yep, your GEM will have to be replaced because of the water damage. Here is the beginning statement for the removal and replacement instructions in the service manual on the 2002 F-150.
1. CAUTION:
Prior to removal of the GEM, it is necessary to upload module configuration information to a diagnostic tool. This information needs to be downloaded into the new module once installed. For additional information, refer to «Section 418-01».
Disconnect the battery ground cable. For additional information, refer to «Section 414-01».

Thanks in advance.
put a new fuse box in it before putting in a gem module.the circuits are crosss bleeding voltage to other circuits from a build up of corrosion .the stuff looks like the green stuff that forms on the battery cables.i did 3 of them last week .
