I have considered this conversion myself and have not found (other than a total rewire with a manual trans computer) how to do it without the computer throwing codes for no Auto Trans feedback signals. Other than that you just find all the parts you need from a manual transmission Superduty truck!
I would be surprised if you actually had to do a complete rewire. People I know who have done these types of conversions have been able to get away with just swapping the ECU, and not even that on some cars. However, these were all on older cars than what we're talking about here.
The one thing to point out, though: I used to drive a '99 F-350 dually with a 7.3 PSD and the manual trans. It was a remarkably annoying transmission, and really embodied all of the stereotypical "truck trans" behaviors. My '04.5 Dodge Ram with the Cummins/6-speed had a much nicer-shifting transmission. I suppose my point is that, as much as I love manual transmissions (I have ripped automatics out of cars to put manuals in where they really didn't belong), this is one case where I would leave the automatic alone.
Besides, when I drive into New York City it's nice having an automatic, and I definitely only want to drive my assault vehicle when I head there.
A Ford Tech told me that OBD II and newer vehicles are too sensitive and that if I want to perform such a swap I would need a complete wire harness with the appropriate ECM. Other option would be a complete wire schematic with a manual trans PCM, and wire accordingly.
