Check with your dealer. Some will jump on any excuse to claim you've voided your warranty some will work with you.
My GUESS would be that if you have any sort of suspension, driveline, transfer case or transmission problem, they're going to refuse to honor the warranty but the dealer has the final say. Talk to them first.
My truck has had a lift since the time it had about 18K miles on it. After that time, I've had 5 different warranty repairs and not once was my lift ever a concern.
However, that being said. All warranty items were absolutely not related to the lift, suspension, or driveline. If you lift your truck and say your transmission dies, you might be out of luck with warranty repairs. But if you have a lift and develop a coolant leak, then you'll be fine. See the difference?
Like PupnDuck said, talk to your dealer. My dealer installed my lift, tires, exhaust, and ram air setup before I took delivery of the truck. They said as long as I had them do the work my warranty would not be an issue at any dealer. They wouldn't let me go bigger than a 6" lift though, so I had to get the 4.5" one since Donahoe's next size up is 7".
Most dealers will honor with 6".. However they are the determining factor in whether you lift or not.. 60% of them however will not with over a 6" lift for the simple fact that above 6" your looking at regearing, steering extensions, wiring extensions, brake lines, etc.. Again it is up to the dealer, some will let it slide if you pay them to do the work. I did that with mine, had them do the lift kit and I still retained my warranty.. Until I went another route on engine parts lol
