So I kinda get the gist that it is the uvc. But here is the deal. The SES light "flashes" comes on and goes off, however the truck does not seem to run badley. The light only comes on when the engine is cold IE: in the morning, after the truck sits for a while in the evening. Normally it only flashes like five times and then its done until engine is cold again. Any thoughts i will prob pull those valve covers this weekend, what should i look for?

Yes.. I agree with Rick.. the 9 pin uvc connector(s) are probably just loose as his picture shows.. (although the picture is upside down). Had the same problem with mine..This has the wiring for your injectors and glow plugs.. I just made a homemade metal shim to slip behind the two plastic locking tabs on the connector and it prevents the connector from separating. Ford redesigned the connector sometime in 2003, i think.. Send me a email and i will send you a sketch of my shims.. The valve cover gaskets are reuseable so the repair cost is $0, plus your labor..
