I ran into the same problem with a new flywheel I bought at the local parts house. Only 2 holes lined up. At first I was mad as he|| then for some reason I rotated the flywheel one bolt hole and tried it again. Each time I rotated it seemed that 2 different holes would line up each time I rotated one hole. I kept rotating and low and behold they all finally lined up on about the 4th rotate.
I'm sorry. I re-read your post. I at first thought you had a flywheel to crank shaft bolt up problem. Now I see that you have a pressure plate to flywheel bolt up problem. I had both when I rebuilt my engine. To get the flywheel to bolt up to the crank I had to do as I stated in my last post. Then I could not get the pressure plate to bolt up. This was because the parts house gave me a clutch kit for a 400M not a 390.
Again, disregard my last post. I misunderstood your problem. Sorry.
