The rust is deep, not all of the way through yet though.
But I gotta either get a new roof or sand it alot before painting.

Chemistry will do it very well. The rust converters will chemically convert it to a harmless oxide. But, I think after sanding you will have to shoot on a sealer to seal the metal, then a primer surfacer to fill up any pitting and then primer sealer, and then top coat. I've seen much worse too. It can be done.

Go to your autopaint store. Buy some phosphoric acid.
Go to the hardware store and buy some coarse scotchbrite pads. Buy a couple pairs of good quality high cuff acid resistant gloves.
Do wear the gloves as you wont know you are getting acid burned till its too late. Do wear clothes that could use a few extra holes as the acid will put holes in your clothes. I also wear good quality boots and flood them with water to keep from ruining them.
Scrub the roof with the acid following the directons for reducing with water and flooding the surface after.
Prime with an epoxy base etching primer. Fill any pits with body filler and reprime with the epoxy primer.
