So the next thing may be to find the timer/relay that does the 5 minute thing. It's probably under the hood under the cover for the maxi fuzes. There may be a bad connection there somewhere.

Ok, on to your issue. I too have an 03 crew but mines got the 6.0 in it. I too have a delay (once the key is off) that allows you to raise/lower your windows and the radio will continue to play UNTIL you open a door. At that point everything powers down. This is a normal courtesy feature.
Now, if yours continues even after the door is open, then you have an electrical issue.
Ken mentioned the ground issue...I concur. It's a bit of work but you need to trace this one down.

I'm thinking that the door switch or sensor is probably not in the loop with the key on run. You can usually open the door with the key on and the radio still plays.
Joe's thinking is great to follow too. could be a common ground for the systems affected. The manual should lead you there. You may need to get one.

I believe there was a TSB about some trucks having the fuses installed incorrectly, which causes intermittant power losses. You may want to check all your fuses and make sure they are insalled correctly.
are you still running the original radio. I have seen a lot of aftermarket radios installed wrong. can cause everything from a blown fuse to suddenly having your marker lights on all the time while the truck is running. if its aftermarket pull the radio and check connections. if you have a bad splice it could be shorting everything out.
