Have a '99 F250 83,000 miles with the 4r100 tranny and just changed the fluid in the pan (didn't drain the converter) and added Mercon per manual spec. Well just out of curiosity I checked my repair invoice from 40,000 where the dealer flushed the tranny and added Mercon V ! Now I have half Mercon and half Mercon V in my tranny! What should I do ?
According to TSB 06-14-4..............
Beginning immediately all automatic transmission / transaxle applications requiring MERCON® can now be serviced using MERCON® V or MERCON® Automatic Transmission Fluid or dual usage fluids labeled MERCON® / MERCON® V. After July 1, 2007, MERCON® Automatic Transmission Fluid will no longer be manufactured, therefore, availability of this fluid will only continue for however long it takes to deplete what remains in inventory.
Mercon V has some anti-chatter additives similar to what goes into limited-slip rear-ends.
I don't think the oil itself is any different in viscosity or anything else.
Dave raises a good point, Ford has phased out Mercon in favor of Mercon V. While this goes directly against the warnings they put in the owner's manual about "Mercon ONLY!", I don't think that warning is telling you to avoid Mercon V.
We've discussed this many many times. We've heard from people using Mercon V for a hundred-thousand miles and no issues.
My wife's cousin is the service manager for a Lincoln dealer...he told me awhile ago that Mercon V was developed as a semi-synthetic ATF with additives to eliminate transmision shudder in the newer automatic trannys. He also said that the Mercon V can be used anywhere Mercon is originally recommended by the factory...they can be mixed without worry, unless the tranny starts to shudder.
I have topped off a transmission with Mercon V many times (it is all I ever buy), not knowing what was in the tranny to begin with...never had an issue.
Bottom line, you should be fine, but next time I would personally opt to use the Mercon V....

Absolutely correct! Mostly for the torque converter shudder.
The problem is, the 4R100 never HAD any shudder... so it never needed Mercon V.
Which is where the debate comes from. The 4R100 never needed Mercon V to eliminate TC lockup shudder.
Just a question, since MerconV has an anti shudder in it, would it be like putting too much friction modifier in the LS? IE the converter would slip on lock up and the clutch pack in the tranny slip?

That's exactly what I would think.
The Mercon V I put in my '96 t-bird 4.6L and the '97 Cougar 4.6L definitely made it shift better. Less "grabby" in slipping, but the clutches still 100% grabbed at the same time - it seemed.
BTW, BOTH at exactly 4 years to the MONTH since build-date, one had 50K miles, the other only 12K, had torque converter shudder. Funny how two vehicles with two totally different driving styles both did the TC shudder when they clicked over 4 years old. Some additive in regular Mercon go south after 4 years?
Anyway, having smelled Mercon and Mercon V, I can say that there is a hint of friction-modifier in it.
I didn't want this to turn into a Mercon vs. Mercon V thread again...
However, there is a marked difference in clutch "grabbiness"

after years of disputes for finnaly says that V now replaces III. that is all we use now.. good luck...just drain it and put in MV.
