OK.... this will sound pretty lame...but....check it out anyway.
Grease your speedometer cable at the connection point at the transmission.
Then Squirt DW-40 or whatever lubricant you can down the Spedo cable from it's connection at the top behind the odometer.
I'm gonna have to jump on the u-joint wagon too... I've seen lots of bad u-joints that didn't look or feel bad but still made noise. Sometimes you can see rust around the u-joint cap seal and that will give it away but sometimes you have to remove the driveline and move the u-joints back and forth to feel the roughness that causes noise. When the noises first start it's not uncommon to have it go away once it warms up or at different speeds. Good Luck
The problem with taking it to a mechanic is that by the time I get to one the noise is gone, and I cant determine where its coming from other then near the engine\tranny. I will try that tho, maybe they can find the problem without hearing it.
Have you tried adjusting the brakes? Sometimes the rear drums can drag a while and make that nosie then stop as they get used.

They should be self adjusting so all youd have to do is find an open parking lot put it in reverse for a while and step on the brakes to have em adjust.
Is the noise coming from the front of the floor or rear of the cab floor? I ask only because the drive shaft could help to carry the noise from the rear end all so. Just a something to think about.

Another possibility is the transmission mount...since the tranny was R&R'd recently, the shop may have re-installed the old oil soaked mount. Check the fronts, also.
Noise will sometimes dissipate when driving...road noise can dampen clicking...moaning noise at speed.
Drive with the windows down as close to a curb as safety allows...the noise will bounce back at you.
The tranny mounts are new.
The noise is coming from either right under me, or slightly forward.
I allways drive with my windows down, just because i LOVE the way my truck sounds. Yes, even in winter! 8) It isnt road noise that drowns it out, it simply goes away. im 100% positive the noise is gone after a few miles, speed dosnt make any difference. I could drive 70mph, or 10mph, it still goes away shortly after.
Back in the day when I was logging the shop steward would come out listen to the log truck and say. "Let's just let her develop. We will know soon enough what it is." Ya I know it don't help. But that was his policy.
