AOD or E4OD? Those are two completey different transmissions. C4 and C6 have different gearings. The C4s were and are still pretty popular in Mustangs. The C6s are the work horses in trucks and vans. Neither have overdrive so they are not good on gas but will run for a very long time.
The AOD was all vacuum driven. The E4OD was computer controlled. From what I understand, the Triton motors have the small block bolt pattern so any 4.6, 5.4, or 6.8 factory trans should bolt up. You will just have to find a way of getting a computer to control the new trans with the old motor.
As for you 123ODNRP - just click the overdrive off and you will be in 3.
The only Ford truck that has that gear pattern (R,R,N,OD,3,2,1) Is the newer torqshift trannies (5R110's) found behind the 6.0 diesel. I dont think the 5R110's are found behind the Modular (4.6,5.4,6.8) engines. I believe they still use the 4R100's which is a newer name for the E4OD. Those transmissions are 4 speeds by the way. I've seen some newer vans with the 5.4 and 4R70W which isn't a real beefy transmission.
The AOD was not vacuum controlled. I pulled mine enough times to know. There were only the kickdown cable, the shift lever and speedo cables connected to it. No vacuum lines.
Thats correct. The C6 was vaccuum controlled, but the AOD used the TV cable coming from the throttle linkage down to the transmission to determine it's shift points and all that good stuff. Also double'd as a "kick down" cable.

The 4R100 is no more. 2004 was it's last year. The only automatic in the Superduty is the TorqShift, and that's with the 6.0L, 6.8L, and 5.4L. In the vans the 6.8L and 6.0L have the TorqShift, but the 5.4L has the 4R70W.
