i thought about doing the same thing last year when i rebuilt my brakes...Disc in front ..drum in back. As I remember silicone would be OK in a Brand New system not one that is `contaminated` with DOT type fluid. Sorry I cant remember exactly why
I settled with just flushing out the system and using DOT 4 fluid.

The problem with standard brake fluid, Dot 3 and 4, is that is absorbs moisture from the minute you open the can. You need to throw away the leftovers once you open it up and have finished bleeding the system.
The problem with Dot 5 silicone is that even though it is inert, it costs about $25.00 a can.
Unless you have "completely" rebuilt your brake system, new lines, hoses, cylinders etc. don't waste your money. Just go with the standard and way cheap brake fluid and plan on changing it out every year or two.
"IF" you've spent the money and rebuilt the system, the Dot 5 is well worth the money.

Not quite everything is new - the cylinders will still have fluid in them. So, even if I flush the system with alcohol the silicone will become contaminated? I was looking forward to painting the m/cyl and being done with that paint stripping problem forever.

Use denatured alcohol to purge the system. It absorbs water. Fill the system and let it set a day or two, then pump it all out and leave everything open so it can dry out. Then run some Dot 5 through the cylinders. You should be o.k.
