I just bought a 1987 f350 with a 6.9 and zf5sp, I was wandering where to get the full wiring diagram and/or a new engine wiring harness for the engine compartment?

You can still get an engine harness from Ford. They are a bit on the expensive side though.
Haynes has wiring harness diagrams in their books, but they are a little hard to figure out.
Is there a Haynes for the diesels? The Haynes manuals I've been able to find covers the gasoline engines only. The only manual I've found for the diesels is the Chiltons....
The wiring schematics are in the Haynes FORD Pickups and Bronco 80 thru 96 #36058.
There are little notes as to what engine the schematic is for, diesel engines are included. ( there are a lot of little notes that say "Diesel Only" on the schematics)
Not the best in the world, but it is better than nothing. I will also say you do have to study it some to figure things out, it could be made a lot simpler.
10330 covers the diesel engine only for Chevy and Ford.(6.2 , 6.5 , 6.9 , 7.3 , 7.3 turbo and early 7.3 Power Stroke) I think those are the right Chevy numbers, never looked at them.

My 36058 haynes manual does not have the diesel specific wiring bits. I'm also trying to find a reasonable copy. The diesel manual covers the motor but not the other bits. My problem in particular is the alternator which seems to have an awful lot of wires spliced onto the original 3 wires.

Welcome to FTE and the IDI diesel forum.
As you look through the wiring harness pages there are little notes as to which engine it is for. It makes it rather hard to see what you look at a wiring schematic for, but the diesels are covered in it. Lots of info in the boxes on the schematic is motor specific, there are also lots of little notes that say which motor that part covers.
Sometimes as I look at the wiring harness, I almost think there were two entirely different wiring harnesses used, one for gas motors, one for diesel motors.
The only empty connectors I have on my entire truck are for options that I did not get like power windows and cruise control.
I wonder if they changed the manual at some point. I have looked at mine about 4 times now thinking I just must be missing the references to the other bits but I've had no luck. I found a picture on dieselman that shows the colors of the wires on the glow plug harness but that is as close as I've gotten.
I'm also now looking for the location of the fuse between the battery and the ignition for the glow plug bits. My #3 pin on the controller is no longer hot.
