Turbo underboost error code, P0299

I have a 2004 Eddie Bauer 6.0L Diesel with 29k miles. It has recently thrown error code P0299 (t/supercharger underboost) 2 times. I am using a Superchips Flashpaq 1805 tuner and running in the economy/tow mode (middle setting). The first time it happened I was towing approx 2000lbs. There was a wreck on the freeway so I was going very slowly for 10 min. After I got around the wreck, I hit the gas and then noticed the check engine light. The second time I had just run for approx 350 miles and stopped for food. Towing approx 3000lbs. I let the truck idle for a few minutes before I shut it down. When I got back in the truck and took off I noticed the check engine light was on. I don’t think it was on right as I started the truck. The truck ran fine both times and so far it has only occurred when I was towing. I used my tuner to clear the codes both times. Does anyone know what can cause this condition? I have been running it in stock mode for a while now, but of course I can’t get it to throw the error code. I’m not sure if this is a Superchips issue, if there is something wrong with the truck or if I just haven’t re-created the condition.
