I'm going to test for battery drain by removing the negative post and connecting an amp tester between the cable and battery post. My question is since I have two batteries do I have to do anything special? Does it matter which battery I conduct the test on? Do I have disconnect any cables on the other battery or does it matter?
Depends on how the two batteries are wired up. If you have an isolator, you have two systems. If it is your starting battery you are concerned with, just disconnect the ground on that one and test away. Do both batteries go dead? Are the batteries in paralell?

I believe both are in paralell? Both charge and discharge at the same rate. They both discharge from 12.6V to 7.4V in about 12 hours. When I recharge them I attach the charger to the passenger side battery and both charge up. It is 2005 Excursion with 6.0L diesel.
How do you tell which one is the starting battery is it the one with the cable going to the starter?
If they are in paralell they are both starting batteries, functioning as one unit.
To test, disconnect both grounds and you can put your meter between the ground cable and post of either one.
