audiophile head unit upgrade

im going to replace the head unit in my 06 with the audiophile system ( sub under back seat ) with my alpine head unit.. my question is.. i got the wiring harness that supposedly i need to keep the amp and subwoofer. but im confused as to how do i hook it up?

it has 2 amp turn on leads and one set of rca connectors on it.

I havent had the chance to pull the oem head unit yet to see behind the dash.. i dont want to fry a 500 dollar alpine doing this..

Any insite and assistance would be appreciated

ur harness should be color coded to fit to the cd player then plug right in. im confused as to what u mean by 2 turn on leads? and you only need one set of rca's

Are you using the Metra 70-5521 harness?

Yes i purchased the 70-5521 harness. I have the original harness from what i installed in my 04 150, but i noticed on the back of this unit today after work, there are 3 plugs going into the back of the head unit, one with all the main wires, a smaller one about 3/4 of the size and then the small one that looks to match the 70-5521 kit.

what is the middle sized connector supporting? am i going to loose some kind of functionality or speakers and the sub somewhere?
