I'm looking at getting a 1999 explorer with the 4.0, and I was wondering if there are any common problems I should be aware of, or if there are any tips you could give me on what to look for. Thanks.

My 99 has been a good vehicle (67K). The only issue I have had was a rough idle. There is a service bulletin for leaks in the intake manifold causing a rough idle. I thought it was the IAS valve but changing it didn't help. Ford payed for the repair even though I was past the warranty period.
The timing chain guide noise, and the interior door handles break pretty easy, shocks and oem tires. The several dozen 1998 to 2001 4 door Explorers I have owned have been my favorites by far from every thing else have owned. I buy them wrecked and fix them and have had excellent luck with them, I have yet to have any trans problems in any of them, The only engine problem was the timing chain guide noise, It is expensive to repair.

I had a '99 4x4 with the SOHC engine, just got rid of it last summer with 145K on the clock. The timing chain tensioners were replaced inside the factory warranty. I had to replace the IAC valve at 45K, the driver's side door latch assembly at 101K and the thermostat at 136K. Overall I thought it was a pretty good vehicle.
Overall very good vehicle imo. Some of my problems were; thermostat,auto door lock actuator(solenoid in door),noisey pwr steering(still),rear wiper doesn't work most of the time and I haven't looked at it, lower ball joints,some egr sensor on left manifold with metal tubes in and rubber out to air box. It was partially melted after hard run from Wisc. to Missouri. Engine and transmission nearly flawless so far at 115 thousand.
I have a 95 Explorer 4.0L with a 5 speed that developed a problem that others have had. The 4x4 shift actuator motor conked out and was stuck in low range 4WD until I was able to find another. Other than that, it's a good vehicle that I get about 18.5 MPG with in mixed driving.
