pcm calibration bringing trans code up?

ive got a 97 f150 with a 4.6 v8. it is bringing up fault code p0708. i have changed the tr sensor, checked the wiring etc. - all that the service manual calls for and still not fixed it. i replaced the pcm as well. but now i have found out that the motor and trans were replaced with second hand parts from a vehicle that has a different calibration on its pcm. will this possibly be the cause of the fault code coming up? the motor and trans were originally hooked up to a computer with calibration 6-48d and now are hooked up to a pcm with cal 7-48c. thanks brian.

just to follow up in caes you find this helpful. the wrong computer was in fact the cause. i suspect the types of tr sensors changed at around the time of this trucks manufacture and so the different module were not able to sense what was required to stop the check engine light coming up. so if you ever swap out engines make sure and swap out the computer as well to save someone down the line from possibly a lot of trouble and cost.
