Question about clearing PCM

I have a 2010 XLT with the 4.6 and 57,000 miles. The truck was throwing codes P1450, P0130, and P0150. Took it to the dealership and the diagnosis was a vapor management valve. I get that, the part seemed to fit problems that others had on this board, but I have one bigger problem with it. A part that is commonly found for ~$60 would cost me $450 at the dealer to have it done there. I was told that if I do it myself I still will be throwing codes and due to the PCM now "knowing there is fault" that I have to bring it back to the dealership to clear the PCM for another $100. I was also told that if I don't do this that it will also cause the throttlebody to go out. Does anyone have any experience with this? Or is the Service Advisor at this place just a snake?

TL;DR : Can I clear the PCM without their "special computer" they have to hook up?

Pull the ground cable off the battery and let it sit for 30 minutes and you'll clear whatever codes are stored. You can also use a code reader to clear them (the units at Autozone may be able to do this) or some tuners have this capability.
