Well, experiencing the same here as well - 2004 FX4. My oldie goldie took a dump on me and so driving around the 04. So far, I am just trying to live with it. Does not seem to affect anything else except the irritating noise.
I doubt though it would be alternator because it happens only when it is very cold. And it comes and goes. When is above 30 degree, I do not get the noise. I am leaning towards the intake that someone pointed out. Maybe ice forms in it that restricts the flow? I would love to check, but got things going way over my head at this point.
It is the alternator. I talked to the dealer and he said many people are experiencing this problem. They replaced my alternator and it does not make that noise anymore. I've been driving mine for the last week with no noise issues and it's been well below 0.
All that I know is that it's not the intake on my 04. They replaced the problem and it's corrected. They did testing all day last Saturday to figure out the problem.

Like I mentioned earlier in this post, check your intake. There are a couple guys on here that fixed the problem with an alternator replacement, so I must deduce that my particular whistle noise was a different type than thiers. Since a simple check of your intake costs you nothing, I would start off with that. If at that point you haven't resolved your problem, then you should look at your alternator because it is quite evident that that has been the culprit for some. Just my .02 worth.
Just as an FYI this sounds exactly like what I'm hearing with my 03 expedition and I've heard it since new. It seems that at the right rpm when very cold that baby can really resonate and get loud. I think putting on the k&n fipk just exacerbated the problem which would have led me to believe it was intake related. Be interesting to see if it still does it after I put on the oem lighting blower system in a few months. I have to replace water pump, alternator, intake and more for that anyway so I'm pretty much knocking out everything but the pcv and iac mentioned.
Mine has a high-pitched whine sometimes. It did it this morning when I first started it. The outside temp was 1F. When it has been below 20F, I do here it whine some. When above that, it doesn't seem to do it. It sounds like it is coming from the radio buit I hear it from outside this morning. I think it's just due to the extreme cold.
rmartens24, did your whine come and go or was it constant? Did it do it only when it is very cold outside or temperature does not matter. I hate to think it is alternator issue.
nsaikia,
my whistle noise was when it was colder outside. Didn't seem to do it when the temp was above 20 or so. When I drove it about 80 miles to the dealer it was more constant. It seemed to happen more frequent when driving around 45mph and up. To me it was like a siren, it would whistle and get a little louder and then it would quiet down. When bringing it to the dealer I had my speed set on cruise at 70 - 75mph. Then it was more constant using cruise. When going up a hill and the truck would shift and the sound would go away for a while. The tech I dealt with at the dealer said this has been common lately with the newer body style fords. Apparently the original alternator going back to the 04 models was faulty and they are replacing with a newer model alternator. So I guess I wouldn't say it's constant. Comes and goes. Hope this helps. If your like me, I can't stand wierd noises in vehicles...rattles...whistles...whatever it may be. Sounds like there might be couple different sounds people are hearing.
