You mean in the cylinder heads? I have a set of FE cylinder heads, that have the smog holes in the exhaust port. What you do, is go to the hardware store and find a bolt that fits it. IIRC, it's some kind of NPT thread. I could be wrong though. But yeah, find a bolt that fits the threads, of about the right length, and grind it flush on the inside of the port when you port the heads.
Those little babies were used to inject air into the exhaust flow, they should not effect your port job. You can also get some small hex-head plugs to fill those in (that's what mine has).
