This question should only be directed towards automatic transmissions - Ford never actually made any manuals which they've used in their trucks - except the 5 speed M5OD, and even this is really a Mazda design. That C6 sure is one big tough auto though, but even it cannot compare to the manuals of it's time (SM465,NP435,T18,T19, SM420 - all were better for work). Back in the 60's, 70's and 80's things were not as they are today. Autos have come a long way - back then though, the manuals thouroughly outclassed the autos for real work uses, the C6 was merely the best offering going from the auto camp - that and maybe the TH400.

c6, it's the back bone for the new ones. but a c3 and 4 when beefed up are dynomight drag race tranies. and they also are the back bone of the smaller 4 speed tranies
Well my view is going to be a little different...
While the C6 is dang good for reliablility.
Efficiency, shift quality, logical shifting etc. aren't its strong points. And therefore I am not going to choose it.
I am going to go for the following two:
Not made by Ford, but available in some Ford trucks outside the US: ZF-6 speed auto.
ZF-6 speed manual in Superduties.
