I did the "6637" or "kwik" filter. Test drove and was fine. Love the exhale too.
Then I did the IAH delete with the cummins drain plug mod. That was fine.
Then I went from green coolant to gold, and rerouted the upper radiator hose. I still can't believe ford put it through the belt. Just plain dumb. That worked fine.
All was going so well I couldn't wait to do the Walker BTM mod (big truck muffler). Sounded cool. Seemed to be fine. But on this test drivewhen I gave it the the pedal while holding the brake there was a quick loud squeek kinda like a belt but more like a super-sized cricket on steroids from somewhere near the new filter, and the engine lugged big time and RPMs dropped. Let off slowly and there's another loud squeek and power came back.
Now it seems that there's a sweet spot where it does just like above but not always consistant. One minute it's just off idle, next it won't happen at all.
The only other thing done to this truck was the removal of the red hose to the wastegate.
Check the seal from the air filter all the way to the turbo. Sometimes the intake tube can slip out of the filter if not clamped good.
I'm sorry Fodafied but it won't be that easy. I had 2 days to look at everything I did and anything I might have caused. It's gotta be post-turbo or an intake tube preturbo collapsing and I would see that I think from the driver's seat with the hood up.
Does anybody know how to check the wastegate without a guage? If only my hands were a little smaller. Maybe a weak spring or something? Anyone ever had one squeek?
I'm thinkin' failed turbo bearings. Only thing that I can think of that would make a chattering squeak like you describe. How's the side play on the turbo shaft?

Wow only 45k?
Removing the red line is harmless on a stock tuned truck. Can't say on a modded engine, no experience, but do know if you overboost them the turbine rpm goes WAAYYY up and there is a chance for exploding the wheels.
Helminc manual calls for moving the shaft side to side, rotating the turbine shaft. No contact with the housing allowed. DUH! Also check for any telescope movement (in and out not side to side. Maxe 3 thousands inch. Any more than that, failed turbo.
You may have to dissassamble the wheel housings and look for contact marks on the inside of the housing to confirm.

And the truck does have a stock tune on it. I will get the sonnax and tricumulator first.
It does seem like if the wheel (s) were contacting the housing that would do it.
Do you think warranty would cover this little issue if it is the turbo?
if you are going to take it to the dealer, i would change EVERYTHING back to stock minus the muffler (if you threw it away) and that would eliminate some suspicion and they wont have much to blame you on.

Any help is really needed.
I think Kwik is on the right track. The big clue is the lugging and rpm drop, which had to be caused by slowing the turbo way down. When you put the pedal way down you may have sucked something foreign into the turbo that was introduced during one of your mods and only moved at maximum air flow. Whatever it was may still be there, or maybe it passed through and you can hope it is hung up in the intercooler.
Surely the turbo wheel and case will show damage from that kind of interferance. Look hard for the object. I don't know if there is a mesh downstream of the turbo that would catch big stuff from getting into the intake manifold.
