Help! Code P1000 After Tune

oops... its a 2001 S'crew 4x4 Lariat edition 5.4L
the predator would not change axle ratio or tire size on its own... I had to get a custom tune from diablo sport in order to do that... they didn't exactly explain why... but the custom tune cannot be changed either (as far as axle ratio and tire size goes).. oh I almost forgot, the shift range does not change either.... I don't know if all this has anything to do with the previously mentioned problem but I just wanted to let you know. Thanks.
