Some background: My buddy bought a 92 CR250 with no engine.
He was told that ANY engine from ANY manufacturer (Honda, Yamaha, Suzuki etc) would fit into his bike, as long as the engine size is the same. The reasoning was the mounting holes are in the same place on all engines.
Sounds a bit odd to me. Sounded a bit odd to him too, so he asked me to look into it. He would have checked himself, but he doesn't have highspeed like I do. Thus far, I haven't found anything, but I know there are some bike mechanics on here who know their stuff.
His best bet is to get an engine from a similar year/size Honda CR series bike. Not all will fit from other makes/models. One could make an engine fit, but it's more head-ache than it's worth when it comes to getting the electrics just right, as well as the fit. Try some motorcycle wrecking yards, or, if there's a local race track, approach the guys who race similar bikes and see if they have any old engines around you might purchase. One of my former trades is motorcycle/atv/sled mechanic. Honda is amongst a few that I worked for.
It's bunk that the engine mounts are all the same. You can fab mounts as long as the motor fits in the frame. Exhaust and chain alignment are the two biggest headaches.
Pick-up a Dirtbike magazine or two, there are hundreds of after market engines and engine parts for building your own. Wouldn't bother with a junk yard as those engines are future toast if they haven't been run for a few months.
