I hear what everyone else is saying here, but if this "reverse ding" isn't bothering you, I 'd leave it alone. The dealer is right: nothing will ever duplicate original factory finish, no matter how good the paint shop. They're not trying to get out of repairing it, because it's obviously a factory defect. They said they'll fix it, but that you may regret having that done somewhere down the road. It's not a dent, scratch, gouge, abrasion, etc... or any of the other problems listed here. Look, no one's perfect, and these things happen. If it's driving you nuts and you can't stand to look at it, then by all means have it fixed. But if you do go ahead with the repair and you have problems with the paint later, don't say we didn't warn you.
PS: there's no such thing as a "factory-painted" replacement door. The door will be shipped in primer, and the dealer's body shop will paint it when it arrives. Ford's plants are not set up to paint individual parts, regardless of what anyone else has told you. That's a fantasy invented by a service manager to keep a customer happy, but it certainly wasn't the truth.
I was just running with the crowd, I thought, "That'd be cool if you can get a door from the factory, it must be too good to be true!"...and it sounds like it is My 04 has a scratch on the tail gate and a flaw on the edge of the wheel well at the bumper. Doesn't bother me. Let it go if you can.
